The Zoho Books + Stripe integration lets you accept online payments directly on invoices and automatically reconcile those transactions in your books — eliminating the manual effort of matching payments to records.
What is it
Zoho Books connects natively with Stripe to enable customers to pay invoices online using credit cards, debit cards, ACH transfers, Apple Pay, and regional methods such as PayNow and GrabPay.[8][6] Once the integration is configured, a payment link is embedded in the invoice email or customer portal, and completed payments are recorded in Zoho Books automatically.[8] Stripe payment methods can be selectively enabled at the invoice level, giving you control over which payment options each customer sees.[5] Incoming transactions are tracked in account transaction reports, reducing unidentified entries and simplifying end-of-period reconciliation.[6]

How to access it
To set up the integration, navigate to Settings → Online Payments → Payment Gateways inside your Zoho Books organization and select Stripe.[8] Follow the on-screen prompts to connect your Stripe account; once linked, Stripe becomes available as a payment option on new and existing invoices. To enable Apple Pay specifically, you must also activate it within your Stripe account dashboard and then toggle it on inside the Stripe integration settings in Zoho Books.[3] Individual payment methods — such as Stripe Credit Card versus Stripe ACH — can be enabled or disabled per invoice from the invoice's payment options panel.[5] Reconciliation of incoming Stripe transactions is handled through the Banking module, where AI-powered field prediction auto-suggests categorization based on historical transaction behavior.[4]
